肝素酶主要從一些利用肝素為碳源的細菌中分離得到，*初來源于肝素黃桿菌（Flavobacterium heparinum或Pedobacter heparinus）。此外，在許多微生物中也發(fā)現(xiàn)了肝素酶的存在，如棒桿菌（Corynebacterium sp.）、鞘胺醇桿菌（Sphingobacterium sp.）、枯草芽孢桿菌（Bacillus subtilis）、環(huán)狀芽孢桿菌（Bacillus circulans）、解肝素擬桿菌（Prevotella heparinolytica）以及糞便擬桿菌（Bacteroides stercoris HJ-15）等。但至今肝素黃桿菌仍然是商品肝素酶的**來源。已從肝素黃桿菌中分離純化出的肝素酶有三種，分別為肝素酶I、II、III，這三種酶的酶學特性各不相同。在肝素黃桿菌純化出的三種肝素酶中，只有肝素酶II的結構被解析，它的底物特異性也*差；肝素酶I則*適用于低分子量肝素的制備。
